The area was originally inhabited by the Miwok Native Americans before Spanish explorers arrived in the late 18th century. It was part of the larger Rancho Los Meganos land grant, which was given to José Noriega in 1837.

The name "Discovery Bay" has its roots in the early 1900s when local farmer Byron Jackson, the founder of Byron Jackson Pump Company, constructed a dam across the mouth of Willow Creek. The dam flooded the valley, known as Lone Tree Point, forming a bay that he named Discovery Bay.
