The area that is now Benton Heights was originally inhabited by the Potawatomi Native American tribe. European settlement began in the early 19th century when the U.S. government established Fort Dearborn (later renamed Fort Gratiot) along the St. Joseph River to protect the area during the War of 1812.

In the 1830s, Joseph Bertrand, a French-Canadian trader, settled in the area and established a trading post. This trading post eventually became a village known as "Bertrand Township." The settlement grew steadily throughout the mid-1800s, driven by the booming lumber industry in the region.

The village was renamed Benton Heights in 1876 in honor of the prominent Senator Thomas Hart Benton of Missouri. Benton Harbor, the neighboring city, also took its name from the senator.
